I am assuming he will show up for Rory's graduation. And just because the Experiment is over by the hiatus, doesn't mean he can't be around otherwise.

Yeah, it is the first 13 episodes of the season. No more, no less. Also, won't Rory be tied up in some Logan storyline around that time, too? I'm not so sure she has time for her daddy.
ETA: If he shows up for Rory's graduation, that will be an extra episode for him.
